Actually, GCW does play nice with this feature of WooCommerce. Make sure that you have replicated the same folder structure in your theme’s woocommerce folder. For example, your custom cart template would go here:

Honestly, I haven’t kept track to see if a new version of Prose has been released since I wrote the advice above. Theoretically, what I wrote about Prose should still apply as I doubt there has been any change to the underlying code (too many sites would break!). Best bet is to try it and – if you do have an issue – post back so that I can look into it.
